So far I have

A skeleton with a key (used). Another key. A scissor .2 flask of some chemical. Some white note that disapeared when I input the code and a green note.

Where did you get the hour glass?

If you click on the bottom right side of the note in the green book, you'll see that other pages can be displayed but sorry, me not understand japanese...
But maybe someone here does?

hour glass.??

I have also tried,

Giving the letters in the notes, their atomic numbers, then tried every variation of these for codes for the safe and pc.

but I'm still stuck.

and click the right side of the board, a red sign there

So far I have

a skeleton, key from skeleton (used), key from top of door, scissors, hour glass with 1/4 written on it, green folder thing, which opens to a note, white note from drawer.

And now I'm stuck.
I guess the

colours on the hour glass relate to the three test tubes by the pc, and all the letters in the notes mean values from the periodic table.

But I'm still stuck.
Hmm chemistry was never my strong point.
