I'm missing

one gem (S) and 2nd paper.

Edit: This POP thing really works:

S gem is in the barrel room on the floor between the blanks.

Edit2: Out. Oh my, the ending was pretty brutal.

I played again for the gems:

green

ceiling in the hallway (first view after the dark one)

grey

wall left of the right hand door

yellow

floor in front of the foor with the 7 lock thingies.

red

left drawer

blue

movie compartment

sky

blue in floor crack in barrel room

pink

top shelf on righ side of the barrel room

orange

behind the 2nd barrel on the left side

violet

in the 3rd barrel on the right side

I have two keys, two test tubes, one piece of paper, four gems, a SD and a hammer.
Haven't a clue for the colours of the dots on the first door on the left.

Just used the SD and found another test tube. Thought that might be a clue to the colours but it isn't working. Duh .. I was looking at the tubes the wrong way.

bolt cutters in the crocodile room... used to get the dynomite!
